Mags causing vibration? That's a new one.
I still think running a dynamic balance check is worth doing if nothing but to rule that out. It also picks up engine vibrations - we've had issues where no matter what we did the prop would not come into balance and it turned out to be the engine's fault. A worn cam lobe was causing one cylinder to run rough, though it oddly wasn't enough to show up as abnormal EGT/CHT.
Of course the visual inspections prescribed above are cheap and easy things to rule out, though I hope the mechanic checked those first before throwing money at the mags!
Take a video when it's happening in transient, that might make them believe you.

Re: Shaking during flight?!
After many mechanics looking into the engine, they figured out that it was a panel mount loose, not an engine shake but just the right side of the panel there is a mount that overtime can go bad

Bobby- Glad you found the problem. Can you share a picture of the mount? Thanks.

Re: Shaking during flight?!
May sound strange but check the nose wheel bearings.
Back story. We had an aircraft (not Diamond) 3 times declare an emergency due to engine vibration. All the ground runs were fine and the problem was intermittent. I did experience it once and it did indeed feel like an engine issue. On another occasion, it was flying in formation when it occurred again, they pulled out of the formation and declared an emergency. Another aircraft escorted them back and the pilot casually mentioned that the nose wheel was intermittently rotating when usually they freely spun in the airflow. Sure enough, it was the nose wheel bearings that were the problem.
